I think that the current headquarters should be modeled into a bar that appears in every page and updates the user on their current status. It could just be as simple as red/green round buttons (for when your turn comes up) or a little more elaborate like: <Game name here>: Current player | <Game name here>: Current player | etc.

How does the new notification system work in regards to this?

Um, doesn't that little alert system that was added in just recently do just that? It blinks and flashes whenever your turn is up on any of your games. And if you click it a menu drops down giving you links to click on to the games that are waiting for you to take your turn.
